Random Misfire

Hi A2 Experts.

I have a 52 Plate A2 1.6 SE FSI with 98,000 Miles and I love it. However it is starting to misbehave. ( she is also due a Service and is 45 miles past her service light)
it has delveloped a Random Misfire, these are the OBD-II error codes that I am getting:

P3101 Motor fault Inlet Manifold Flap ( Quite a Labour intensive job I am lead to beleive but not related to the Misfire.
P0300 Random Misfire
P0302 Random Misfire Cylinder 2
PO303 Random Misfire Cylinder 3

What I have done So Far

As Soon as the car Devolped the misfire I:

Changed all 4 Plugs (Cylinder 2's Plug was by far the worst one off the 4 Completely Black).
Changed Cylinder 2 & 3 Coil Packs
Cleared the Error codes

after the above had been carried out the car was better but still holding Back on a re-test I got error codes for misfires on all 4 cylinders, then after reading this forum I have since carried out the following:

Cleaned and tightened the Coil pack harness earth (Behind N/S Headlight)
Cleaned the Coil pack earth on the rocker cover.
Checked coil pack harness for cracks or Splits ( found one split on brown wire going to cylinder 3 temp repair with insulating tape).
Reset error codes and disconected Battery (Earth & Live) Over night

Then Had 2 Days Motoring without and Error codes Showing, the car had improved but still holding Back.

throught out this Time the engine Revs freely through the Rev Range whilst under NO LOAD, but holds back whilst under load the car apears to be better from cold with the holding back getting worse as the car warms up
the EPC check light has not come on/flashed once during this time, but does Elluminate when the ignition is first turned on so I pressume that it is working.
I am currently running a bottle of Wynns Petrol Fuel injector Cleaner through the car probably in the vein atemp that there might be some block injectors.

I am beging to wonder if it could be a seroius ECU problem with the car.
I have no problem spending money on the car, but would rather not fork out like some off the stories that I have read here about labour charges ect for the problem not to be solved.
If any could offer some advice it would be greatly received.

Can't help much here but will be following this thread as I have similar problems.

Change fuel filter definitely - DIY job
