Engine light lights starts to blink and car begins to shake

hey guys i have an Audi a2 (02 plate)with 109,000 miles on it. when my engine warms up my engine lights comes on then starts to blink.this makes the car shake during clutch control.I took it to a local mechanic and he said its misfiring on the second cylinder.he suggested changing my ht leads and after it was fine. then a few days later it started again. i went back and they bought in a specialist from Vw. he had a look on the car and he said that its a engine problem because as the engine warms up, the fuel injector on the 2nd cylinder begins to play up. causing the misfire to happen(something like that) he recommended that they would have to lift the engine top to find out whats causing the problem.this was estimated to cost more than £500+vat.
i am no just considering changing the engine totally an getting a new engine put in. what does everybody thinks?
has anybody change the engine on there a2 before?
and how was there experience?

In my view the first thing the garage should do is run a diagnostic scan as this may pinpoint the fault. From what you have described I don't see any justification in removing the cylinder head (lifting the top)
